One thing that is already different is the transition to replacement programmes like Gonets-M to Gonets-M1, Resurs-P to Resurs-PM, Elektro-L to Elektro-M, Meteor-M to Meteor-MP…

Manned Lunar landing deferred to later date by Roscosmos
In brief: due to budget sequester measures previous announcements to safely land Russian cosmonauts on the Moon till 2030 simply unachievable according to experts who wrote FKP 2016-2025. R&D Program PPTK-2 (Prospective Manned Space Transportation System) is underfunded (budget cut in half) and lack of funding would delay development of key hardware component - Lunar Lander (LPVK - Lunar Descending/Ascending Module) for at least for 3-4 years.
Cut down budget for PPTK-2 R&D Program still a whopping RUB 20.8 billion (~ US $320.31 million) to be spend in 2016-2025.
Lunar Module should be capable to safely land a crew of 4 cosmonauts and return them back to lunar orbit for rendezvous with Lunar Orbital spacecraft PTK-L or Lunar Orbital station. Time to stay on Lunar surface - up to 14 days.

There was a series of recent press mentions about program being all almost ready, and all parties in agreement. Remains to be submitted in final form and approved ?

Apparently there are three versions now submitted with different price tags - a 15% and 25% budget cut versions.

Komarov is saying that the entire industry is having severe financial issues and the problems are getting worse, including at Krunichev, TsENKI and other institutions. With a likely cut in the FKP and specifically in 2016 things are apparently going downhill faster.

Several reports in the Russian press today about the effects of budget cuts on the Federal Space Program

Draft of FSP 2016-2025 would be submitted in next few weeks and should be approved by Russian Government till March 2016.

The Russian government will finalize and adopt a long-delayed draft of Russia's national space policy setting objectives and allocating project funding through 2025 by the end of March, the head of the Roscosmos state space corporation, Igor Komarov, told reporters Wednesday.

Komarov made the announcement while touring the construction site of Russia's new $3 billion space launch facility, Vostochny, in the Amur region of Russia's Far East, the TASS news agency reported.

The Federal Space Program for 2016-2025 was expected to be finalized last year. However, an economic slump and sharp devaluation of the ruble forced several rewrites.

According to the most recent version, Roscosmos hopes to receive 1.4 trillion rubles ($17.5 billion) in space over the next decade — down from 3.4 trillion rubles ($42.5 billion) in the original plan.

Budget cuts and lack of leadership will be the historical legacy of this period

Russia's space program and the people who work it are bursting at the seams with talent, ideas and most of all; experience. But they are hogtied, as NASA has been from time to time. I'd hate to see leadership in space surrendered to say, China for the rest of the century. I have absolutely nothing against China when it comes to space! More power and luck to them there. But the trouble is, they are in absolutely no hurry to do anything!! It's is frustrating to watch as a slowly melting glacier.

Not sure about the latter. After Phobos-Grunt, there was enough blame of all sorts to go around, but one of the things that was pointed out is that Russia does not actually have any recent, relevant experience running deep space missions anymore.
Chinese are in a better shape in that regard, thanks to the success of Chang'e series.

EDIT: Note, Luna-glob is shown as 2019 in the table. KVTK powered launches are all notional from what it seems, including Luna-Grunt

That list says that there is one Progress M-M (presumable M-30M 430) on Soyuz-U, one Progress MS on Soyuz-U and one Progress MS on Soyuz-2.1a in 2016. However, the Russian Manifest has three Progress MS on Soyuz 2.1a in 2016. Which is correct?

Green seems to mean "production" flights (using well-established mass-produced hardware), while yellow are essentially test-flights of new hardware.
