Private communications?

Does anyone have any information on (or can point me towards the proper documentation) private communications protocols, specifically during shuttle missions? For instance, if MCC had wanted to speak privately to the commander or a particular crewmember on non-DoD missions, or were all comms out in the open for all members of the crew to listen to? Searches on Google yield mostly conspiracy-related garbage of which I have no interest in.

There was a separate channel for private communications.  The same exists on the ISS.
