Anyone help me figure out the difference between the two?

ЛИ   - летные испытания Flight Qualification Tests
ЛКИ   - летно-конструкторские испытания Flight Development Tests

The major difference between the two
- that test article for ЛКИ is still under development, test program performed to gather aerodynamics data in order to validate the design, including safety aspects.
- test article for ЛИ is a fully developed aircraft/LV, test program performed for
  a) finding and fixing any design problems and then
  b) verifying and documenting the vehicle capabilities for government certification or customer acceptance.
For instance LV Souyz 2.1 ЛКИ started on 8 November 2004 (suborbital flight) while ЛИ program had been completed in 2011.

So, F9R1 flights in NM are analogous to LKI and CRS-3 flight planned as LI, right?

Re  your entry on КГЧ, may be worth noting that just ГЧ is often used, especially for missile payload sections.
OГЧ   (orbitalniy golovnoy chast') was the name used for the 1960s FOBS payloads.

Satellites especially geosynchronous satellites appear to be given a serial number followed by the Cyrillic letter for L: for example, the Raduga-1M series has been Globus-M 1L, 2L and 3L.

In this context what does the "L" stand for please?   It can't be launch or flight (S or P when transliterated to the western alphabet).

So целевой аппаратуры is the payload of a satellite; the mission specific instrument or hardware? On a communications satellite it is the antennas, on an imaging satellite the cameras?

OГЧ   (orbitalniy golovnoy chast') was the name used for the 1960s FOBS payloads.
КГЧ (Integrated Payload Unit or IPL) is a relatively new abbreviation, introduced by Sea Launch and includes payload, payload adapter, orbital space tug and space tag adapter (all of them a protected within PLF).
