There may be other reasons for the different positioning, including more planned work than for Discovery or Endeavour in that location.

Atlantis is being temporarily stored in the Vehicle Assembly Building’s high bay 4. While in the VAB, work is being performed in the aft compartment of the vehicle to remove components that could potentially be used for future programs.

In the Vehicle Assembly Building’s high bay 4, shuttle Atlantis is undergoing preparations for its roll to the Orbiter Processing Facility-1 tomorrow. First motion is targeted for 8:30 a.m. EST. While in OPF-1, Atlantis will undergo transition and retirement processing.
