Even if they had the current full compliment of three people on the ISS, I believe this type of relocation always involves all crew members (with no one on the ISS during the switchover).  That is because if something goes wrong (e.g., can't re-dock, open hatch, etc)... they could all still return to earth.  But if all were not on the Soyuz, under that type of emergency, then the person left on the ISS would be left behind and stranded.

That's correct.  However, with the full crew of 6, as was planned, there would be 2 Souyz (originally, CRV) available at the ISS via the Pirs, and the relocations could be conducted with 3 people on the station.  (Not that it's a bad idea to develop a fully autonomous station procedures, a 'visited' space station as opposed to the 'permanent' one is a great idea in itself)

This is how I think the ISS is layed out, I couldn't find a definitive resource.

Cone and drouge is the docking system used by Soyuz Progress and ATV. The Hybrid docking system is simmilar but larger radius and used to dock modules together.
