The general problem I'm having is that acceleration is in terms of distance, and distance is in terms of acceleration. How can O find the exact position of masses in space given Newtonian gravity. Also, the acceleration, and thus instantaneous velocity is constantly changing. In summary how do I calculate the exact position of masses due to gravity.

If you only have two bodies you can get exact solutions. But for three bodies it is generally not possible. In fact this is called the three body problem. Google is your friend.
