What causes the later flights to have the "E" designation, e.g. OA-8E and OA-9E? Are they specially equipped or outfitted to handle 90 day stays on orbit?

What has precipitated the desire for the Cygnus to stay on station for up to 90 days now? Is it just to ensure they have a spot to put their trash? Can Cygnus perform a reboost if they orient to -ZVV?

Those are flights under the extended (or "E") CRS-1 contract to cover the gap until CRS-2 kicks in.

Cygnus cannot do reboost, no.  Longer stays are for storage, more time for crew to get stuff out of and into Cygnus while doing other activities and working with over Visiting Vehicles.
