What will be done with the actual ET doors since they will be taken off? 
They were taken off prior to the transfer to the VAB for the final time:

'Space Shuttle Atlantis' exhibit gains logo, official opening date

NASA's final space shuttle to return from Earth orbit will be exhibited to the public in a facility that bears simply the retired orbiter's name, the Florida visitor center that has been entrusted with space shuttle Atlantis' display announced on Thursday (Feb. 21).

NASA's Kennedy Space Center Visitor Complex in Florida also revealed the logo for its new 90,000 square-foot, $100 million "Space Shuttle Atlantis" exhibit, which will be used on monument signage at the entrance and on a variety of retail merchandise, marketing and promotional materials when the building opens to the public on June 29.

"Although the ["Space Shuttle Atlantis"] multimillion-dollar interactive exhibit encompasses much, much more than the display of Atlantis, there is no denying, she is truly the star of the show," Bill Moore, chief operating officer of the visitor complex, said.

Today, the Kennedy Space Center Visitor Complex, revealed the logo for its new "Space Shuttle Atlantis" exhibit, they also announced that it will open to the public on June 29.

Are there any updated pictures of the interior construction status? I forget when does Atlantis get her plastic taken off so they can prepare to open her bay doors?

According to the Visitor Complex, the color choice was specifically meant to evoke re-entry.

A work of art in itself, the exterior of the Atlantis exhibit features two sweeping architectural elements, or "wings" representing the space shuttle’s launch and return. The outer layer of the building, which is being cloaked in iridescent hues of orange and gold, represents the fiery-glow of re-entry. The taller, internal wing of the building is being covered in a shimmering tile pattern in varying tones of gray designed to represent the tiled underside of the orbiter.

Launch is represented by the simulated/replica stack at the entranceway to the building.

Construction continues on schedule inside the exhibit as well. In May, Atlantis will be uncovered from its protective shrink wrap. The orbiter's cargo bay doors will be opened and a full-scale model of the Hubble Space Telescope will be installed inside the building along with some 60 other exhibits and artifacts.

According to Visitor Complex officials, it will take two weeks to open the payload bay doors, from start to finish. It is a very slow, methodical process.
